I'm putting new brushes and bearings in my '40 generator and I'm curious why there are 2 detents in the housing for alignment. What would be the difference and which should I use?

Doesn't make any difference. Use the one that lines up the generator body best in your application.

Really? Its such a small amount of rotation for the housing. Doesn't effect application in any way.
