i am putting back together a 1941 Ford Pickup. I'm getting ready to install the hood and I'm confused about the size of the holes in the cab (1/2") and the size of the bolts in the hinges (1/4"). I have the original bolts that was in the hood and hinges and none fit the 1/2" holes in the cab. What goes in these holes?

You might call the company where you purchased the hinges and ask the question. I see where the hinges are serrated on the back side where they sit against the cab. It's possible the that the larger holes allow for adjustment and once the hood is fitted and tightened down the serrations keep the hinges from moving.

I recently did this on my 41 1/2 ton and the holes are that big so you can adjust the fit of the hood. You install the hood first before the front fenders, with the cowl lacing installed. You fit the hood to the cowl and the sides of the cab with the hood level and then you fit the fenders to the hood. It's not allowed to say exactly how hard this is to do, but it will be the hardest thing you do to get it right. When hotrodders put in a 350 or other mills, they have to remove the wishbone that originally supported the fenders, they put in L brackets from the frame up to support the fenders. Hope this helps.
